However, in 2023, the defense took a step back, finishing ninth in defensive expected points added (EPA) and struggling against the run in the playoffs.

Shanahan took some responsibility for the defensive struggles, admitting that he wanted Wilks to run the same system that had been successful under Ryans and Saleh. However, it became clear that it wasn’t the right fit, and a change was necessary. Despite the challenges, Shanahan acknowledged that Wilks was loyal and tried his best to adapt.

The decision to fire Wilks didn’t come without controversy. Throughout the season, there were instances where Shanahan publicly criticized him, including a blitz call that resulted in a touchdown for the Minnesota Vikings. Shanahan also asked Wilks to move from the booth to the field on game days during the bye week. And in the Super Bowl loss to the Kansas City Chiefs, Shanahan used a timeout on defense that many questioned.

Despite these challenges, some players had positive things to say about Wilks’ performance. Defensive end Nick Bosa praised his work with the secondary and believed that the team was playing their best football towards the end of the season. Linebacker Fred Warner also defended Wilks, noting that it was difficult to sustain the level of play they had achieved the previous year.

With Wilks out, the 49ers will now begin their search for a new defensive coordinator. Shanahan mentioned that he will consider both internal and external options. While internal choices would provide familiarity with the scheme, Shanahan expressed a desire for a coordinator who can better tie the defensive front and secondary together.
