We arrive in new york after a brief road trip from boston (cape cod, newport…).
Should we leave the car in NY and where?
Or just before and take a train or something? And if so where?

You will have no use of your rental car in NYC.
It’s up to you to assess whether you need to return it to NYC depending on the offer from your rental company or whether it’s more economical to leave it in the last town you’ll be in before joining (by train or bus) NYC.
I remember a rental car that I had to return to JFK. I had the good idea to come back the day before, and after shooting two hours in Manhattan, I went straight to the airport to return it a day early, then back to Manhattan…
