Cameroonian Eric Maxim Choupo-Moting and Serge Gnabry scored the goals in the 61st and 90th minutes.
The Bavarian team also came back with a 1-0 win from the Parc des Princes stadium.
It is the second time in a row that the French capital team is eliminated from the final price round, after falling to Spanish Real Madrid last season.
Milan to the quarter-finals
